Nope, you didn't get anything wrong. People were shipping Peter/Claire long before they even met, and we didn't find out who Claire's biological daddy is until late in the season, as well. A number of shippers seem to just gloss over or AU the fact that he's her uncle.
Considering the amount of sibcest I've written, it's not the uncle thing that bothers me; it's the age gap (Peter is mentioned in an episode to be 26; Claire is called "not even 16" at one point--and, y'know, I'd have less of a problem with THAT if he was 36 and she was "not even 26", but, whatevs...)
